When you install ROOT from source, you should enable pythia6
when you run ./configure, eg

./configure linux \
 --with-pythia6-libdir=$HOME/pythia6
 
 where $HOME/pythia6 is the pythia6 directory with your libPythia6.so
This will create the pythia interface libEGPythia6.so.
