This should cause no problem under Windows since neither UNIX nor Windows uses the form $(var_name). The most UNIX shells do use $var_name, i.e. they do not use brackets either. The interpretation of the brackets is provided by ROOT along. Under Windows %var_name% can be used too in addition but it is not recommended. Did you see any real problem ?
