  Nooo. To re-build  ROOT from the source tree one does need Cygwin. To use ROOT to
 build one's own application  one needs no Cygwin, the ROOT itself only.

 Can you try the "experimental" InstallShield distribution,   
    http://www.usatlas.bnl.gov/~fine/ROOTProject.exe

  select "ROOT Development kit" and see whether your problem will persist.
