If you want to avoid the problems you must work from your 
DLL loaded into the standard ROOT session. This way ROOT 
env, especially the internal ROOT  threads will be initialized properly.

I believe it should take about 5 min to convert your ROOT-like application 
into ROOT-compliant DLL. Then many of your problem should gone.
I hope that gap will be fillled. Anyway I'll see for the reason as Axel
has suggested.
