Hi, I got it just moments after sending the mail:

ACLiC include paths are modifiable in ~/.rootrc (which you can copy
from $ROOTSYS/etc/system.rootrc if you need a template file) under
ACLiC.IncludePaths.  You can also modify there the search paths for
shared libraries, which you can then load with
gSystem->Load("libmylib.so") in your rootlogon.C.
