Yes, I have experienced the same problem with NX and ROOT. It seems to happen to me most often when ROOT is exiting and closing windows, although the bug is not deterministic. I have not yet figured out a sequence of events which always cause it.
I assume it is an NX problem, but ROOT is the only program that triggers it in my experience.
