you can add -Wno-deprecated to the compiler flags using gSystem->SetMakeSharedLib(), see
http://root.cern.ch/root/html/TSystem.html#TSystem:SetMakeSharedLib The original flags are accessible via gSystem->GetMakeSharedLib().
