I have removed the test for liblist
(it is present when building global libraries with old system); if building system does not guess correctly the location of your Geant4 libraries, use the configure option:

             --with-geant4-libdir=/mypath/geant4/lib_global/Linux-g++

Could you try to update to trunk again and test? Normally, you should not need to rerun autoconf tools.
