Please read the file README/INSTALL carefully. As descibed in that file, there's two ways of installing ROOT. The error you get above steems from mixing the two ways. Basicaly, if you configure with option --prefix, do not set ROOTSYS, not even when building. If you do not specify --prefix, you must set ROOTSYS. Don't take this as the final truth, read README/INSTALL carefully. Glad to see that you're adding protection agains this Fons.
