I believe this is a window manager feature, not something in ROOT.

Check your WM configuration for something regarding "stacking" and
"transients".  Eg, in my Sawfish WM I find it in the Miscellaneous
section in the configuration dialog and look for "Keep transient
windows stacked above: {all/none/parents}".
