In that case there should be no problem with the cern libs - can you provide some more info what the configure script says (e.g., does it fail while looking for the cern lib)? ./configure win32 and win32gdk are designed for cygwin and Visual C++ 6 or .NET (look at $ROOTSYS/config/ARCHS).
